tell the mech to do a snap test on the MAF. those can get contaminated and cause all the symptoms that your describing. he needs to look at the PIDS to make sure that everything is ok with the fuel trim. as far as long term and to make sure the o2 sensors are not bias

i wouldnt run the rubber lines honestly cuz they are a certain type of line for a reason right? on the powersteering for example, you have a pressure hose and a return hose. the pressure hose has metal parts to it and the return hose doesnt. so they put those types of hoses there for a reason...
unless you paid big bucks for your scanner it wont read the abs module. you might need to find a scanner that specifically checks the abs module and is able to reset anything thats there.

could be bad plugs that were dropped in handling?
your wires, try to double check firing order, maybe a couple wires were crossed in the process
pull those plugs and see if anything is out of spec
it should be bolted somwhere along the tube line, after you get that off it should just pop out by wiggling it, but dont bend it too much or it could break or be difficult to put the dipstick back in
sorry i dont have any info on this but i would like to know also, my trucks tranny has been rebuilt alread but it kind of has a lag when i put it in reverse, i hope it doesnt go out soon but at least i can have something to refer too. good luck
