I have a '04 Denali and am considering upgrading high, low, and fog lights to HID. The issue i have is that my low beams flash twice while using my remote start (on start, lock and unlock). I turned off all the light flashing options in the vehicle programming but this did not work. The remote start installer said that only the parking lights should flash but there wasn't anything they could do to fix it. Does anyone know if this "flashing" will be a problem if i upgrade to HID?

They installed the remote start incorrectly or you need to depress your parking brake each time you turn the truck off (deactivating the auto headlights). The shop that installed the remote start should re-wire accordingly or go to a better shop and check their install, these trucks do not function well with an improperly installed alarm (lack of good soldering or loose t-taps). You will save your ballasts by not activating the headlights during engine start, it is not good for even the most efficient electrical system because of the high current draw at startup.

I tried depressing the parking brake and the lights still come on. So is just a little extra wear and tear on the ballasts and bulbs the only problem or are there other issues?

Depressing the parking brake deactivates the headlights only on the older trucks. (Pre 03 if im not mistaken) I have had HIDs on my 05 for 2 years now and i havent had any problems with them considering they technically turn on twice when i start the truck up at night
